ML4Microbiome held a 3-day training school in September 2019
The first training school (TS) was settled in Sarajevo at the Computer Science and Engineering Department at the International University of Sarajevo. The local coordination of the training school was done by Kanita Karađuzović – Hadžiabdić. The TS took place from 2-4 September 2019 with 13 trainers and 37 trainees.
The training school included lectures, hands-on training sessions and a social programme.
The program was divided over 3 days. The first day was dedicated to microbiome theory: Microbiome biology, basics on sequencing methodologies (16/Shotgun) and specificities of the data. The second day consisted of hands-on tutorials on unsupervised and supervised clustering, machine learning interspersed with lectures. The final day was dedicated to more complex analyses such as time series, network reconstruction and multi-type and multi-target prediction.
Hands-on tutorials were performed in Jupyterhub using either Python or R Jupyter Notebooks on infrastructure provided by Utrecht University. Jupyterhub was preferred as it provided a web interface and required no software install. The drawback of Jupyterhub is the computing power needed to accommodate 50 students running the analyses outlined in the course material.
